If you pick two different materials for to meshes then combine them in the modeling software the level editor will be able to identify two different sets of UV:S but still keep it as one mesh.

To multiply a matrix with another matrix all you need to do is take the first vector of the first matrix times the first element in the first vector in the second matrix.
Then you take the second vector times the second element in the first vector of the second matrix and add the two together.
Then you repeat the process with the other vector assuming you are working with 2x2 matrices.
