Possible reason why kakashi killed rin.

Either he was fighting on the battlefield and was preparing a chidori until the guy moved out the way and was getting ready to hit his enemy until he realized it was too late to stop his chidori and struck rin.
Or zetsu purposely altered obitos view of what really happened that moment either through genjutsu or other means because zetsu probably realized that tobi will need to forget his good ties and be evil.

Frankly, Once the group beats Tobi it'll be revealed most likely. Kishi is just that kinda guy, he will have Obito cursing Kakashi until the end of the battle where he's about to die and then Kakashi will have a flash back and explain everything to him, and Obito would realize his mistake, but still want to do his moon trick as he dies from a wound sustained by Kakashi/Naruto.
