Background:
Less than a week ago, the remakes of Sapphire and Ruby were announced, only showing us the game's cover art. On Sunday (Saturday for the United States), a relatively short video was released, showing us a cut-scene from the game including Kyogre and Groudon. After the video's release, many began to notice that the cover-art didn't stay true to the game's cut-scene!
Explanation/Theory:
Introduced in Pokemon X and Y, was the concept of mega-evolution, a new process that takes a pokemon's final evolution a step further. In all mega-evolutions, there are a couple of cosmetic changes, changing the colors or adding more details to the pokemon , but usually not resulting in the change of the overall shape. For example here we have Lucario and his mega form:

TL;DR:
The Kyogre and Groudon that appear on the game's new cover-art might be mega forms, as a result of their cosmetic changes, and possibly because Pokemon X and Y's untimely introduction of mega-evolution, which probably wouldn't be shot down after just one game.
