Jiraiya was indeed an important character to the series, but the fact of the matter is he's done his part. He helped Naruto grow as far as he could, and in the end died with honor.

Even if Pein failed to kill Jiraiya his body was rendered 'out of reach' for Kabuto to harvest a sample of Jiraiya uberperv-DNA. Something to do with the pressure levels where Jiraiya's body rests. Pretty sure he'd be killed by the water pressure even if he survived Pein's attack.
