Likely this. Kurama in that context was referring more to the negative emotions, which vanished because the Mazou transformed into the Juubi. Thus creating a different chakra type.
Kurama said that the Juubi can't be sensed BECAUSE ... and then he essentially explains that it's because it is made of natural energy. He didn't say "The Juubi can't be sensed, PERIOD" which is what it looks like you're telling us in your post.

Next panel, Naruto is shows that he understands that the reason that it can't be sensed is because it's Nature Energy (Naruto was paying better attention to the kyuubi than you). O.t., the comparison between the Ten-Tails' chakra and the chakra Madara/Black Zetsu/Kaguya was absorbing was probably on a higher level than the latter.
Naruto was in Sage/Chakra Mode already so he could have sensed the chakra, and felt that it was higher/bigger.
Only those who have mastered Natural Energy/Sage Mode can sense it, and Madara did have more chakra of the Eight-Tails and had Naruto's half of the Nine-Tails.
