well it's confusing at first because what we here is the wrong story. going by what is now suppose to be true it was probably more like this. they sealed their mother and she turned into the gedo mazo. as we saw with naruto and sasuke sealing, the bijuu came out of her. so most likely, when hogoromo sealed kaguya, her chakra was released and hogoromo absorbed it and sealed it within him. later he used creation of all things and made the bijuu with the chakra.
now the only problem with that story is something that kurama said. kurama was explaining why obito was still alive after having the bijuu extracted from him. he said that after the sage removed the chakra from himself he was able to stay alive also because of the life force from the gedo mazou. bt if that is true, that means that they didn't seal the gedo mazou in the moon. but then that wouldn't make sense with what we know of the fight between the hogoromo/hamura vs juubi/kaguya. unless the sealing didn't go exactly the same.
