[Be aware of spoilers]
Here's most likely the greatest plot twists / forshadowing that Oda has presented us. At least I think we can agree that most of what I'm going to show you is amazing writing on Oda's part.

Haki
Unaware of it, we're first introduced to haki in the very first chapter, when Shanks saves Luffy from being eaten. First we thought it was his flawless badassness, but we later find out that it is actually 'Conquerors' Haki', a very rare type of Haki.

The Crew of the Pirate King
Very early in the manga, we come across a part of Buggy's past. He's having a flashback about his time with a certain crew and his fellow, Shanks. At the time, most of probably just thought this was a normal crew from way back.
However, over 400 chapters later, we're handed more information about their crew. When Shanks visits Whitebeard to talk about the future era, a great plot twist occurs. You must be registered for see images
The Roger Pirates. And as if that wasn't enough, about a hundred chapters later, we're given one more little suprise. The Strawhat Pirates had to get their ship coated to be able to go on to the Fishman Island, so they were looking for a certain man, Rayleigh. Do you recognize him from somewhere? You must be registered for see images

Paradise
I remember when I was starting off with One Piece and had just finished the Baratie arc. Around the time Luffy, Sanji, Yosaku are on their way to Arlong Park, they start to discuss the Grand Line.
At the time, I thought Zeff was implying that any man who seek adventure would think of the Grand Like as a paradise. Oh, how wrong I could be. Much later in the series, right before the time skip, we are given some new information on the Grand Line. Or rather the last half of it, the New World. You must be registered for see images
The first half of the Grand Line was named "Paradise" as a comparison to the New World. Most pirates who went to the New World came back, only to tell what kind of hell it was.You must be registered for see images
The story of Fishmen
This is a well known foreshadowing - a hint of something bigger, which occured around six hundred chapters before it was finally explained. We were introduced to fishmen early in the series, but what made an impression was their hatred for humans. At first we thought it was only how they viewed their race as superios, with no particular past to it, but that was not the case.
There was a history behind their hatred towards humans. Arlong was especially hit by the grief of losing his captain, and started hating humans more than anyone else in the series. Fisher Tiger's death caused the Fishmen Pirates to split up, which is stated as a rumor early in the manga. You must be registered for see images

Brook and Laboon
A famous little twist in the story. When our heroes finally reached the Grand Line, they met an old lighthouse keeper, Crocus, and a huge whale, Laboon. They were told the story of how Laboon was abandoned by a pirate crew a long time ago.
It wasn't before 300 chapters later that we found out the truth. Traveling the Grand Line, the Strawhat Pirates came across the Florian Triangle, where they also met Brook. You must be registered for see images

We didn't know the twist we were about to receive when we first met this skeleton. To most of us, he was just funny, talking pieces of bones. I admit I thought of him like that, like the cruel and heartless person I am. But he's a true man.You must be registered for see images

Blackbeard
The name 'Blackbeard' was brought up early on the Grand Line as a man who was attacking towns around several islands. It was later known to us that Ace was looking for this person, and later apparted with Luffy to keep up the search. A bit less than a hundred chapters later, they set anchor in Mock Town, where they met what seemed to be a random citizen or maybe pirate to some.
Then, not so long after, we found out that he may actually have some kind of role in the story after all. His speech about dreams is one of the most famous ones in the series. You must be registered for see images

It wasn't before later that he was introduced as Marshall D. Teach, aka Blackbeard. I don't think anyone here ever thought a random guy at a bar would be able to defeat the strongest man in the world, Whitebeard, and become a yonkou. You must be registered for see images

The Vivre Card
During the Alabasta arc, when Ace had to say goodbye to Luffy, he decided to give Luffy a piece of paper. At the time we had no idea what this was, but later got to know it was actually a vivre card. The thing that's so special about this vivre card is the special meaning Oda gave it. That piece of paper was meant to bring them together...
... but was the one thing that seperated them. You must be registered for see images

Oda is truly a genius when it comes to story writing. Tell me what you think about these moments, and add more plot twists / foreshadowing if I forgot something. Have a nice day!"Smiles"
After the affair with the Tenryuubito, and after the chaos at the Human Shop, Disco called Doflamingo to inform him about it. When he does, Doflamingo starts about the new era and "Smiles".
