If everything Naruto does is because of PNJ then everything Madara does is because of PNJ. In the I view PNJ as silly because the story adn all the powers and all the characters are coming from the same source, Kishi. Don't worry about it to much its a manga. Naruto is just as legitamate as Madara according to PNJ.

Saying everything Naruto does is because of Plot no Jutsu is like saying everything Goku or Ichigo does is through Plot no Jutsu. The same goes for every story.
