takes time to charge up a tbb plus madara can use mokuton to block some of the tbb's or at least weaken them before they go through the mokuton and hit susanoo so it doesn't do as much damage. Plus madara still has susanoo slash or whatever you wanna call that thing.

Naruto's clones can't make TBBs.

When Naruto uses clones only his human form is cloned not his Kurama chakra manifestation (which is necessary for TBB).

Thus 1 Kurama Manifestation=1 TBB by 1 Naruto.
