Ok now this may very well have been covered in the past but im gonna go with it anyway!
What if the Uchiha have always been in on this? Now it sounds stupid because the clan was destroyed right? But heres the thing! The tablet hidden under the Uchiha compound reveals more information as greater levels of the Sharingan are unlocked.
Normal (Some), MS (More), EMS (maybe more?), Rinnegan (A lot more)
Now the clan used this tablet to obtain MS and it has been used several times since!
Now heres where I start trying to get to my point lol
Madara felt the clan was being pushed into a state of control under the Senju and tried to rally his people. Unfortunately they rejected him and he left, he would later challenge the 1st Hokage to a fight to the death at the Valley Of The End where he would:
1: Lose!
2: Obtain the Rinnegan
He must have then at some point gone back to read the tablet, now either he snuck in or the clan just kept it a secret (given he had just tried to kill the Hokage).
Later Tobi would release the Kyubi killing Minato and Kushina! This increased the distrust between Khonoha and the Uchiha as the Uchiha were considered the only ones able to control the Kyubi in its released form (plus the sharingan in the eye of the Kyubi probably didn’t help). Also all the Uchiha were mysteriously absent from the efforts to repel the 9 tails.

This meant the Uchiha were relocated to the edge of town so they could be monitored more easily.
At this point the Uchiha Clan apparently click and realise Madara was right all along, they then start making ‘plans’ apparently to overthrow the leaf. All Uchiha’s were required to attend the secret meetings to plan their take over, however Itachi had recently become distant since joining ANBU and so his best friend (and also a member of root) was tasked with watching over him, this would be Shisui Uchiha. Technically being so close to Itachi would also make him a potential threat to the clan. These two apparently never attended another secret Uchiha meeting as noted by members of the Uchiha police force.
Itachi’s father also urged Sasuke not to follow in his brothers footsteps, perhaps he didn’t mean in terms of power (as assumed) but more in his lack of loyalty to the clan?
Now ALOT of people have complained that the Uchiha didn’t put up much of a fight when Itachi came with death by his side to cut every Uchiha young and old down. Some have said that he had help from Tobi, but I put it to you! What if dying was the plan?
The Uchiha had rejected all attempts at reconciliation made by the Third, they knew they had been found out so why push ahead anyway?? Also what are the chances that every single Uchiha would have been home on that one night? (None on missions, none at the various Uchiha outposts...none even on holiday!)
Perhaps they just sat back and let Itachi do what they suspected someone or a group might be ordered to do!
Now all this isn’t as insane as out sounds, I mean Madara’s plan was to be resurrected and think! If you know your old leader was right what’s the first thing you’re going to try and do? You’re going to try and make contact with him and apologize (like Apple did with Steve Jobs XD).
You’d say “we were wrong; please! what do we do now?”Perhaps they died so they could be brought back at the opportune moment! After all!
“You Cannot Cast Genjutsu on someone that uses the same eyes” right? The Moons Eye is no threat to an Uchiha, which would place their clan at the top of the world and the true victors of the Senju/Uchiha conflict.
Of course they probably didn’t bank on Itachi sparing anyone, so Sasuke would be considered collateral damage at this point. Also if Shisui wasn’t a traitor to the clan he may have even used Kotoamatsukami on either Itachi convincing him to destroy the clan or on Danzo (when he took the eye) to place the order for the clans destruction. Finally Tobi has all those Sharingan, why? perhaps you need apart of the person to resurrect them like with Edo?
