ITS A LONG THREAD SO I DIVIDED IT INTO 2 PARTS
At first, I wasn't going to post this at all but, you know what. F*** it. A butchered version was submitted to the Summer of Pain contest but here is the full one. And I will set up a section that has common things to shoot down this theory later.
Now for the theory. Of course, this is yet another thread on Pain's identity. But, I have thought this through and managed to connect most of these ideas. Looking back at the flashback now (the one before Jiraiya was stabbed) makes so much sense and I will break it down after explaining everything.
Oh, I think Konan is Pain. And THIS is the reason why.
Let's start with the outside influence. First off was the interview of Kishimoto from many moons ago. 2005 in fact. Konan was designed by then. Her strength was mentioned by Kishimoto as being a "quiet strong/frighteningly strong/considerably strong kunoichi in the Akatsuki."
A bit of a breakdown for those who continue to misinterpet the translation. Both sentences have "in Akatsuki" in them but the second was omitted to avoid repetition.
暁はこれから良いデザインの奴が登場。
かなり強いくの一も暁には居るとの事。
An Akatsuki member with a great design will appear.
A quite strong Kunoichi will also be in the Akatsuki.
かなり強い -> quite strong
くの一 -> Kunoichi
も -> also
暁に -> in Akatsuki
は -> topic marker particle
居るとの事。-> to be
This means her abilities have been planned by then. Plus her silhouette matches the one shown at the end of part 1. Hidan and Kakuzu's designs weren't even planned much by then (judging from their mismatching silhouettes during Gaara's extraction).
Now for the manga. The Rinnegan revives the dead.
First off is the meaning of Rinnegan. Rin'negan literally means "Samsara Eye". From wikipedia: Samsara refers to the cycle of reincarnation or rebirth in Hinduism, Buddhism, Jainism, Sikhism and other related religions. If the Sharingan means "Copy Wheel Eye" and it copies jutsu and the Byakugan means "White Eye" and the users are characterized with white eyes then why would the Rinnegan have to do with reincarnation but not be involved with the ability? Jiraiya noticed that all of those bodies were bodies that he fought before. It was a time of war and obviously he had to have killed them. Or at least one. Even Pain says that Yahiko is dead, twice (speaking of him with a disrespectful tone).
Remember the first person to be shown with the Rinnegan? Nagato when he saved Yahiko from the chunnin. Now how does a kid with no combat experience defeat a trained ninja? Well, first off, assume that Nagato died while fighting the chunnin yet was brought back to life (obtaining the permenant Rinnegan of those brought back from the dead). He did "black out or went out of his mind." Or you can assume that he died before that point and was brought back to life (his eyes were never shown before then). Remember how he told Jiraiya that he and Konan were starving before Yahiko joined them. This also ties into the real Pain being able to control the bodies while the people brought back to life can still keep their personalities.
As for what he did
at the chunnin's body. There is no visible body wound but he is bleeding quiet a bit from his mouth and nose. Then look at Jiraiya when he was stabbed by one of Pain's bodies. He was unable to control his chakra yet Fuuma-Pain had been killed by then. And so, Pain is able to manipulate other people's chakras from the bodies of Pain. But, that's not all. Recall how the Jyuuken is able to attack the chakra points directly but, because the chakra system is entwined with the internal organs, they take damage as well. Well, if Pain can manipulate an opponents chakra, then he's able to destroy their internal organs also.
This also ties into the reincarnation ability. What if Pain was able to use the chakra manipulating abilities of the Rinnegan to animate the bodies or restore their internal organs? This might be an explanation to how the other bodies are alive despite being maimed. It also might explain how Nagato was able to use all six elements. People have their chakra set to usually two affinities by the time they are a Jounin but Nagato had his manipulated at a young age and was able to master them all by age 10.
It also explains the need for all those piercings. Jiraiya's chakra was disrupted until he was stabbed by Pain. You can also see the 'sword' vibrating, possibly with chakra

Pain's summongs all have the Rin'negan with piercings as well. If you look at the dog summoning and location of the piercings, what the was first to replicate?
Now then, why do they all have different personalities if they are being controlled by Konan? Well, there could be two reasons. The first is that they do keep the personality of the original person until the real Rinngean user activates their Rinnegan. The second is that Pain is the emotions of the true Pain spread throughout the bodies. (Yahiko- Sad, SmilyPain- Happy, UnknownPain- Anger, etc.) This is how Pain came to be the emotionless God that ruthlessly smited others. The difference of emotions is most noticable in this page.
It can also be a mix of the two where Konan has her emotions put into Pain after activating the Rin'negan.
Now to answer the questions to why Pain is the ruler (or God) of Rain instead of Konan and their whole system. Remember when the ninja Jiraiya captured told of a shinobi force that was the remainder of the old village and, until recently, tried to assassinate Pain at every chance. Until recently implies that the assassination attempts have been going on for some time. It would only be reasonable for Konan to hide in Pain's shadow and let the dead bodies attract the attention.
Another reason might be something that happened in the past. Jiraiya commented how Konan actually believed she was an angel. Maybe she had a near death expierence and believed she was brought back to life as an angel and Pain a God (as Jiraiya said, he heard they had all died). This might be the reason why she speaks to Pain as if he's a really different person.
Then their system. Pain detects enemies with rain, Konan scounts for them and encounters them while Pain arrives. There's more to that. Konan goes in first to ensure that nobody sees Pain or the other bodies. Look at her fight with Jiraiya. It didn't even look like she was trying. Instead, she waited until Pain arrived. Everytime we see Pain, except for his fight with Jiraiya and when it was raining, he is out on the ledge, watching the city while Konan is safely inside. I mention this because people complain why Konan went to fight Jiraiya first instead of just sending Pain.
You remember how Jiraiya's massive flashback showed Yahiko and Konan working together to fight Jiraiya's clone? Well, this implies that the fighting style of Pain is based off of the teamwork that the children used. Jiraiya saw that Pains' bodies are individually 'weak', though their teamwork is without peer. If we look at the abilites of each Pain, you can see that they have a method of countering all of their oppenent's attacks and still effectively work together.
Taijutsu- Remember the Pain Jiraiya kicked in the face? He tried to use only taijutsu against Jiraiya as he fought.
Ninjutsu- Fat Pain absorbs ninjutsu.
Genjutsu- The facial structure on the Pain that pulled out the sword matches the angry looking Pain's. I would say he negated the frog's paralyzing genjutsu so the other bodies could resume fighting. If he were able to heal, then why didn't he heal the other Pain's eyes?
Long Range- Rocket arm Pain.
Tracking- Yahiko Pain detects enemies in water (he can also control rainfall).
Summoning- Fuuma Pain could summon to counter other summons.
Rokudou Sennin was the inventor of ninjutsu and had the Rin'negan eyes. Ninjutsu involves chakra usages, doesn't it? For somebody with mastery over the chakra system, it shouldn't be so hard.
After the fight, Pain confirms that Jiraiya was his teacher and that he could have beaten him if he found out his secret. Guess who he caught before he fought Pain? Sure, if he knew there was somebody controlling Pain elsewhere, he would have had to still fight the bodies.
Jiraiya says he sensed Nagato's persona but remember that Pain is the six entities of people combined together. Nagato was once a body (cause of the Rin'negan) at one point so that may be what he felt.
Another possibility might be that the presence he sensed was actually Konan's. (If you take into account of my theory) Nagato had his chakra manipulated by Konan since before Jiraiya met them. The chakra manipulation, the presence of the chakra keeping the bodies alive or Konan's own chakra might be the presence he felt and mistook it for Nagato's. Before he fought Pain, he had only met one other Rin'negan user (dead body being controlled) before and that was Nagato
