There are 3 ways to accomplish the Infinite Tsukuyomi.
1) Become the Juubi Jin and open the flower of the Shinju at the moon.
2) Obtain the Dual Rinnegan and get close to the moon to cast IT.
3) Eat the Holy Fruit and use it.
Clearly Madara preferred his method over Obito's. Why? There seems to be a difference.
I suspect that as I go down the list, the technique becomes more potent. with 1) being the weakest and 3) being the strongest.
They are all powered by different things.
Obito's Infinite Tsukuyomi is powered by the Shinju.
Madara's Infinite Tsukuyomi is powered by the Rinnegan.
Kaguya's is powered by the Fruit.
In terms of power. Fruit>Rinnegan>Tree.
Here's a caveat:
Now, as I've stated in my other thread, Madara's method and Obito's method uses the Moon. It is seems Kaguya's method utilizes does not use the moon.
Madara's method is similar to Kaguya in the it uses the third eye, put it only opens by getting close to the moon.
Rinnegan can create the moon so clearly CT is built for the purpose of Infinite Tsukuyomi.
But here lies the contradiction. It seems like Obito's method requires the Rinnegan( indirectly of course) because there needs to be a moon there in the first place. Without someone using the Rinnegan to create the moon, Obito's method wouldn't work at all.
I suspect that the main method of combining all chakra via the Fruit was Kaguya's method. This is the most potent one. One that seemingly does not require the moon.
But if Fruit's method fails, there is a backup plan. The Rinnegan. It allows those who ate the fruit to have a child born with the Rinnegan, in hopes of it keeping the plan, or it's descendents to keep the plan.
But the Rinnegan way, being less potent than the fruit, needs an object of reflection: Moon. Therefore, it is no coincidence that the only way of keeping the Gedo Mazou at bay is with Chibaku Tensei, it indirectly forced Hagaromo into creating the moon for Kaguya's plans.
If the Rinnegan method of casting IT fails, then at the very least, the Rinnegan user would have retreived the Gedo Mazou. This would enable a Juubi Jin to cast IT, as the Rinnegan already did much of the work: creating the moon, unsealing the Mazou etc.
In conclusion:
There are 3 ways of IT: Fruit, Rinnegan, and Juubi Jin, in descending order of potency.
The Fruit method was the most original. If that fails, the Rinnegan would build off where the Fruit method left off. If that one fails as well, the Juubi Jin method would pick up where the Rinnegan method failed.

Proof.
Kaguya was stated to be the strongest, implying that the fruit is the strongest energy source.
Hagaromo, presumably with Rinnegan, was able to defeat the Juubi/Shinju, making the Dual Rinnegan ahead of the Shinju/Juubi.
Furthermore, Kaguya's Third Eye has no Rinnegan accompanying it, meaning it's power source is solely the Fruit.

All the methods utilize the tree's roots to gather chakra. But the main source powering the third eye is different in all three methods

The vast strength given by the Fruit allows her to affect things at a distance. i.e lighting across the entire world.
Perhaps her IT can be used without moon reflection due to the fact that the Fruit can affect things at a distance. Her Byakugan is symbolic of the fact that she could be "all seeing" hence not needing a moon to see all.
