I think for the most part the manga is superior due to no censorship, more consistent art quality, and better pacing; but certain scenes and fights were better in the anime because of the music and the in some cases extra details.
I think the land of the waves arc was overall better in anime because of some great animation and sadness and sorrow being utilized perfectly.
Some scenes in the forest of Death like when Orochimaru fights Sasuke and later when he confronts Anko were done perfectly, Orochimaru was very scary.
Gaara vs Lee was better in anime because great animation.
The episode where Orochimaru revives the edo lags to fight Hiruzen and then tears his face off was one of Naruto's greatest episodes, however the episodes surrounding it were garbage.
Certain scenes within the Tsunade arc were better in the anime because they had high budget animation and a heightened sense of atmosphere, especially the one where Jiraiya threatens Tsunade if she betrays the village hell kill her while they're both drunk, and when Tsunade almost does heal Orochimaru.
With Naruto vs Sasuke part 1 it's a tie, while the anime was done very well it added some really goofy scenes that made no physical sense, it comes down to preference at that point. Still one of the best fights in the anime.
Shippuden starts off shit quality in the anime with terrible pacing and animation. I would say it doesn't redeem itself until the Hidan Arc. The anime once again surpasses the manga during the middle of the Hidan arc starting with the episode proceeding Asuma's death where Shikimaru plays chess with his dad. Ignoring filler, the anime remains superior to the manga until the beginning of the war arc after Sasuke kills Danzo.
The war arc was handled better in the manga, for the most part, up until when edo Madara returns and the anime gets good again starting with Madara slaughters the shinobi alliance episode.
Anime remains consistently better until after around when the Edo Hokage join the fight, then things get choppy. You'll have a great episode like Obito vs Kakashi, Obito summons the Divine Tree, and Madara is revived, but other than those the manga is vastly superior in art and pacing until we get to Juubi Jin Masada vs Naruto and Sasuke. Those episodes were decent adaptions.
Things remains relatively decent until the end of the Kaguya arc. The last episode of the Kaguya battle with Kamui Kakashi Susanoo and the sealing of Kaguya was terribly animation and a huge letdown for me, definitely better in the manga. The 2 episodes after that were fine.
Naruto vs Sasuke part 2 on the other hand was hands down better than the manga version of the fight with more techniques used, beautiful animation, and returning part 1 soundtracks for added nostalgia; turning one of the most disappointing fights in Naruto into one of the best fights in anime period.
