Funny how naruto himself said a few chapters ago that big attacks wouldn't work on her and that's why he would be using taijutsu... Then he busts a massive chakra attack that succeeds. He did the same thing with obito..... did you forget that the tailed beats were separated after obito was struck with the Sword? He enhanced his attack with the tailed beast Chakra with Obito so it had to work with Kaguya, pay attention to the manga.

Naruto did look surprised because she transformed in the last second (Albeit a failed transformation) and Managed to keep their chakra. Naruto won't agree to seal Kaguya without getting the Tailed Beasts out first, that's the type of person he is after all he did claim that he would to save them.

By before should i assume with Madara or with Kaguya herself?
Madara: The guy isn't an idiot he'll be able to dodge them plus he is killable (At least before he absorbed the Holy Tree) So one wrong move and the Tailed beasts are lost.
Kaguya: She was weakened the moment she lost her arm so it's really the perfect opportunity for Naruto to attempt to remove the tailed beasts which backfired on him due to the failed extraction. (Since we can assume that is Naruto's plan only along with sealing her)
