The Databook defined the jutsu as placing Nature Energy into the atmosphere to control things without life by giving them life through NE.

Manga scans show Amaterasu reverting the spikes to a state of lifelessness, and since NE is what's giving it life, the only logical conclusion is that Ama neutralized the NE.

How is that contradictory? The user infuses inorganic, lifeless objects with life by pouring Nature Energy into the atmosphere, which is imbued into the inorganic objects.
