It's simple the only thing that get's affected in the physical world is your physical body (Except for techs that involve spiritual rituals, seals, etc where they target your spiritual body).
The reason why it shows Minato going away with no arms is because he is still in the physical Edo body, he will go back to his spiritual form.
Take into account Obito, he clearly died when he was older but yet his afterlife form was him and Rin as kids. I can't go into details as to why since none of us other than Kishi knows.

Kishi drew the detail so that was something he wanted portray a Minato without any arms.

Kishi intended to draw that detail and Minato was in spirit form his real physically body is a corpse in the grave. The threat of them dying from touching the black orbs was real. Tobirama knew this which is why he made that statement about dying and his arm being permanently gone. Also the orbs are composed of Yin-Yang release, Yin is related to all the spiritual things in this series Tobirama was quite knowledgeable about Yin-Yang confirming that Minato's arms are gone for good.
