Now I am up to date with the manga and I have come to terms with the fact that Orochimaru is on the good guys' side but I was surprised when I first saw him back. When did he come back and how?

Well if you are up-to-date with the manga, then you should have known about it! Lol

Orochimaru was received from Kabuto's incapacitated body from Sasuke after Kabuto was hit with Izanami, because Sasuke needed Orochimaru in the first place to find "the ones who know everything."

Note: Orochimaru is inmortal, the thing is he needs a vessel and thats all but even though he didn't have a body he was still alive inside people who he has given power or a cursed seal, there is prolly more than that.

He came back through ankos CM and absorbed his power from Kabuto and opened the RDS to retrieve his hands so he can now perform jutsu...
