Obito isn't a filler character but I think what they mean is the placement of the episodes such as it was written a long time in the manga, like Kakashi gaiden where it was written after Naruto vs Sasuke was finished but they only made an episode half of through the shippuden, so the placement is wrong or something like that.

It's still not filler. Regardless if it was placed in the beginning or in the end, it's not filler. Luffy's past has some filler moments in its canon episodes, but that's what we call padding. If you make a full episode plot independent to the source material, then that's what we call filler.

Instead of splashing down in the open sea, the Going Merry is trapped within the enclosed and heavily fortified waters of a marine base, where the crew must scatter to survive before attempting to retake their ship and escape. This filler arc is currently the longest filler arc, containing 10 episodes.
