One thing that I dont think was explained.....

I was wondering back then when Sasuke had fired Amaterasu onto Tobi/Obito shoulder how did he manage to survive that again. Was that ever explained like I assumed he used the space/time warp to transfer that part of his body to another dimension but wouldnt his shoulder still be set on with the flames, if that makes any sense to anyone.

My guess is that he used Izanagi. He came back and his clothes were completely fine and he had no burn marks on him. Izanagi is the only jutsu I can think of in Obito's arsenal that would allow such a thing.

The only problem I have with it being Izanagi is that I thought it needed to be used before the affliction/attack, not after/during.

It is pretty tough to tell. Still though, he did use the attack while up against Konan's explosions right? I thought he was using Kamui for an amount of time and then switched to Izanagi. Not too sure on that one but it's not far fetched for a user to use Izanagi in the midst of an attack anyway, don't you think?

Unexplained is a plothole. A missing hole so it is a plothole.

Just like Sasuke getting a hawk or how Karin first seen him in the forest of death. I swear he was with the group the whole time. Hashirama's death is a huge one. The missing Senjus is a HUGE ONE.

Majority of the plotholes or plotmess is in the time skip. Not surprised due to all the retcons.

I'm pretty sure that he did his ghost technique thing, where everything passes through him. Or it could of been Kamui, or even izanagi? highly doubt it was izanagi though. He could of though, he did have an entire room full of sharingans in glass containers.

It could not have been his Space/Time tech because that only PREVENTS attacks from hitting him, it does not cancel attacks. He was hit with the flame so even if he ported out, it would go with him.

He had removed his mask slightly to introduce himself to Sasuke. He flung it off when he was hit, therefore allowing him access to finish the jutsu. He has a wall of backup sharingans and said himself that he was lucky he kept secrets, therefore going into his encounter with Sasuke with Izanagi active would not have been a bad idea.
