Not so much proof as it is reasonable suspicion.
Kaguya was a priestess from the Uzumaki clan, or so the theory goes.
However;
When Naruto asks where Kaguya came from, The Sage shrugs it off as non-important.
Now, if Naruto and Kaguya came from the same clan, wouldn't you think that'd be pretty important, or at least relevant? If I'm telling you about this all-powerful woman that you've never met, I'm not going to ignore the fact that she's directly related to you. Of course, The Sage could have just not told him, but that wouldn't make much sense and is a miniscule possibility.
