Just because people see Madara with Rinnegan doesn't mean he has mastered every aspect of it. Every rinnegan differs from user to user. Sasuke has his set of abilities, Nagato had his, Madara had his. Just because Kaguya possessed Madara's body (or rather used it for her rebirth) doesn't mean she has obtained his power.
