You seem to be a bit confused. He gets 3 elements according to the rules.

- To use two elements u must have achieved jounin/anbu rank.

That's 2 Elements he gets to select because he's a Jounin/Anbu rank. BUT here is the part you are missing...

Player Setting
- [Mode] [Extra Element] [Kekkei Genkai] [Custom] [Unique Ability]
- YOU MUST FILL OUT YOUR CHARACTER BIO TO BE ABLE TO DO THIS.
- All players must choose there five player settings.
- You must use ur characters mode like Kyuubi, Curse Mark, etc. or the default one.
- You can pick an extra element that ur character doesnt have except for Rin'negan users.
- If u don't have a Kekkei Genkai u must use ur character's chakra type instead.
- If your character doesn't have a chakra type then you can pick your own.
- The custom box allows u to pick one of the following customizations for your character.
- Custom choices
1- Health boost. Increases your health by 5 evry turn unless you have none left.
2- Chakra boost. At the beginning of battle ur chakra is 25% higher than your normal ammount.
- The unique ability box allows you to have a unique ability like your character.
- Kakashi has his sharingan.
- Naruto and Kisame have there mass amount of chakra which gives them 20% more chakra at the beginning of battle.
- I can teleport and so on.
- Byakugan gets 5 boxes.
- Kaguya gets 5 boxes.
- Mokuton gets four boxes. (No unique ability)
- Sharingan gets 4 boxes. (No unique ability box)
- Hyouton gets 4 boxes. (No unique ability box)
- Rin'negan gets 3 boxes. (No extra element or unique ability box)
- If you have two Kekkei Genkais and wanna use both u can have only 3 boxes. (No extra element or unique ability box)
- Otherwise, you can only choose one Kekkai Genkai for a battle.
- It hasnt been confirmed that EMS lets u teleport so if u have EMS and arent Madara Uchiha or yondaime u cant teleport.
- Byakugan users can pick there element.
- All uchihas have the Fire and Wind element only and there custom element.
- Uchiha Kekkei Genkai has three levels.
- UchihaLV1- Normal sharingan
- UchihaLV2- Mangekyou Sharingan
- UchihaLV3- Eternal Mangekyou Sharingan
- Kakashi's sharingan falls under the uniqe ability box.
- If you are a naruto character you cant change your abilities but you can add custom jutsus.
- If your not uchiha and have sharingan you can only have a plain sharingan except for kakashi unless u achieve the following.
- Mangekyou Sharingan- Kage Rank.
- To make things fair, all made up Uchihas can have only a plain sharingan unless they achive the above.
- Only Madara Uchiha characters can have EMS becuase it wouldnt be fair if evry1 had a chance to get it.
- Rin'negan users have all five elements.
- Only Pein has six bodies.
- Rokudou sennin can't have six bodies.
- THERE CANNOT BE MADE UP RIN'NEGAN USERS.
- IF U WANNA BE A RIN'NEGAN USER THEN BE THE CHARACTER PEIN WITH ONLY HIS ABILITIES.

I marked all the relevant sections in red. As you can see, there is an "Extra Element" part to the Player Settings which you must fill out. For Uchiha there is a stipulation that they must be at least Fire and Wind. But that Extra element in his case can be anything.

No, the Extra Element box is where you would put the "Water Element". Everyone is supposed to fill out a Player Settings card out. That way when you are battling you can easily show that card to someone and they will automatically know the basic information about your character they need. For example, here is my card.

[ DEFAULT 1 ][ FIRE ][ LIGHTNING/EARTH ][ 1 ]:[ MEDICAL NINJUTSU ]

See, I have Default 1 mode on during all battles, my Extra Element is Fire, my Chakra Type is Lightning/Earth, I get a health boost, and my Unique Abilities is Medical Ninjutsu. I can post this at the beginning of any battle and there is no confusion as to what I'm capable of.
