As we have seen when preta path absorbed naruto's nature chakra it turned to stone, why then didn't it turn to stone when it absorbed jiraiyas giant rasengan and geoman which are created and powered by sage chakra?
Preta can absorb Sage Mode chakra just fine, as far as we've seen. Although logically, it shouldn't be able to absorb endless amount of it without any side effect.
Now to really answer your question, Sage Mode chakra is a combination of normal chakra (which in turn is a combination of spiritual and physical energies) and nature energy; therefore, Sage Mode chakra is not wholly nature energy. And it is important to note that nature energy is entirely what causes the changes in physical attributes of a user.
In order to prevent the side effect of nature energy from manifesting, a user has to perfectly balance it with their chakra; that is, all three energies are kneaded together in exactly equal quantities. This final product is called Sage Mode chakra. So what preta absorbs is a balanced chakra with little to no risks. Notice HERE that Preta was able to absorb Sage Mode chakra just fine, but then Naruto decided to just suck in excess nature energy and completely stoned Preta.
Don't worry, there really aren't that many plot holes in this manga. The real, few plot holes mostly go unnoticed anyways.
