They probably made exceptions for him to pass. Like when Guy entered the academy, they already knew he couldn't use Ninjutsu. Same probably applied to Lee.

Most leaf shinobi can't use shadow clones. Manga-wise I think there are like 10 or 11 leaf ninja shown using it, including Naruto.

Also, it makes no sense that others wouldn't use it if they did know the jutsu. Creating one shadow clone shouldn't be a problem, even for a fodder.
