Naruto can make partial biju transformations in KCM. And Obito's intangibility is used up from his last encounter with Naruto. I think this because he doesn't let Naruto pass through him and instead, teleports away. Below is my proof.

I'm implying that in his encounter with Naruto before they took control, he did use it for 5 minutes. Either this or he's teleporting instead because he'd be vulnerable to Kakashi.
