In the last 2 chapters obito seemed confused because of kakashi refusing to join him
Or maybe he was doubting his ways and thinking of helping defeat jubbi
What do you think he was thinking?

It's because Obito was a flailing Uchiha. Look back. Oro mislead Sasuke and continued training with curse mark and Sharingan. Obito was a flailing Uchiha who was "Killed" but really kid napped.
