That's because Madara was revived by Edo Tensei which uses a living host to bring the revived back to life exactly as they were.So Nagato's body still had the Rinnegan because Edo Tensei uses the living host as a shell and therefore any dojutsu is replicated otherwise Itachi would be blind because Sasuke had his eyes.

think of the logic though why would anyone waist a sharingan. he has those extra eyes but we havnt seen him in battle Pre rinnegan eccept for konan
