I do believe that there's been MAJOR modifications done to him.
1) He has senju DNA in him-- he can use Izanagi. This requires both Uchiha and Senju DNA to perform from what we know.
2) He is incredibly powerful for someone who was considered especially weak even among the Uchiha. He is able to control all of the tailed beasts, use the Rinnegan, and summon Gedo Mazo. Again: Senju DNA is involved in this mix.
3) He has had some form or regeneration modification performed on his body. Notice how he can constantly bring back lost limbs? Zetsu comes to mind for this.
4) The fact that Tobi only showed HALF of his face to Sasuke makes sense now. Notice how he only showed the half that was scared and 'old-looking' ? He did so to try and trick Sasuke into thinking that he was an old man. If he had shown his full face, Sasuke would have said "F-you, why is your other half so young?", and wouldn't have went along with Tobi's plans.
5) Also, it's a dead give-away that something was done to Obito to drastically increase his power. Think: his fight with Minato, who was considered possibly the strongest shinobi to ever live. I'm not so sure if I believe yetif it was actually Tobi, or if it was Madara. Why? Well, because Tobi can't summon the 9 Tails. If it was actually him, then that makes me wonder if maybe Tobi has Madara's DNA in him?
There's a whole world of possibilities now. I want to see where this goes. Watch this be a cruel joke and be a genjutsu (lol, just kidding).
