Madara switched that Eye with the Rinnegan Eye that Obito had. Because he needed BZ to Kamui him out of Obitos Dimension. This is how Obito got his second Eye back.

Black zetsu had took over obito and his left sharingan in replacement for madaras rinnegan. So now black zetsu is gone, obito has his eyes back

His other eye is closed, but the sharingan is there.
