If Holy Obito(ten-tails host) were to destroy his Rinnegan, would you speculate that the healing that occurs would restore his Sharingan, or a Rinnegan? Seeing as how Kakashi, who carried a borrowed eye for years, regenerated his biological eye due to Naruto, then wouldn't Holy Obito technically have access to both Mangekyou Sharingan?

Yes, but Obito didn't unlock the Rinnegan. It was Madara's.

The activation is a one time thing, kakashi who was not an uchiha (and thus lacks the special brain chakra) could use the sharingan and MS. The special chakra unlocks the sharingan and the chakra is stored in the eye itself, this chakra is maintained by the user's regular chakra.

This may be the case, unless you are saying that kakashi's brain can produce special uchiha chakra.
