Okay, first of all I want to say that I hate Kishi at the moment.
Anyway, so now that we all know who Tobi is there are going to be a lot of questions as to how this fits within the plot.
We know Obito's life up to the Kanabi bridge incident but thats where there starts to be problems. What I think happened afterward was that Madara, who was still alive but really old, found Obito, half dead under the pile of rock. Now this would explain the reason why Obito was able to keep up with Minato a year later and also was able to kill all those anbu so easily. It would also explain how he unlocked his mangekyou so fast and knows so much about Madara and the Uchiha.
Now, to go before the kanabi bridge. Obito, under the guise of Madara, said that he gave Nagato the Rinnegan. This doesn't fit though since the Nagato stuff happened way before the Kanabi bridge incident. But if Madara was still alive and mentored Obito before he died then he could have been the one that gave Nagato the Rinnegan.
Right now Kishi has a shite ton of explaining to do so this is just theory at the moment but its the only thing I can think of.
