AS an initial disclaimer, I think that Madara being able to use Susanoo without his eyes is complete BS and it would've been better for the story to see him utilize some Wood Style to escape Gaara's sealing, since we've already seen him do that with Susanoo against the Gokage.
But on the the point, the fact remains that it is now a manga fact that Susanoo does not require you to presently have your eyes.
Obviously, this wouldn't apply to Amaterasu, Tsukuyomi, long-range Kamui. Those require eye-contact, while Susanoo doesn't.
But Obito's Kamui ability to phase through matter does not require eye contact either so technically, in light of the newest manga, which I still don't agree with, Obito's phasing ability is permanent once he unlocked his MS.
(Arguably, also his ability to suck himself into the other dimension, but when he does suck himself in, it's into his eye, so that is ruled out as well).
Summary: In light of the newest manga, Obito would retain his phasing ability should he lose his MS eye since it doesn't require any type of eye contact. (Could explain when he phased with a 3-tomoe as Tobi)
Still, this won't matter since he is going to die soon and possibly Susanoo is an exception because it is unlocked via the activation of 2 MS. Susanoo could be an ability separate of the eyes, only unlocked by them. This explains how Madara can use Rinnegan with Susanoo and Itachi standing outside his Susanoo against Nagato.
