I guess we didn't get a chance to see whether Obito would have lost control of the Juubi had the Alliance been able to begin their 5-minute sustained attack on him. But he has to be solid to be connected to the Juubi, right? He had a probe attached, and if he used his power to avoid an attack, he would have lost his attachment to the probe.
Maybe that's what makes having a co-pilot useful. I definitely know that his intangibility ability is full-body, it can't be partial. By this I mean that while he's avoiding attacks he cannot have them passing through one part of his body while another part of his body is grabbing onto something solidly.
Kakashi knew this, and that's why he saved Naruto from getting injured by throwing a knife to pass through Tobi at the same time Tobi attacked.:
If Obito had to avoid the Alliance's attacks, perhaps the probe would have floated freely. It was probably a good idea to have the Alliance's attack fail, otherwise the author probably would have had to deal with it and narrowly avoided creating a new plothole.

Tobi's head is far away from his hand, but Tobi's ability affects his whole body and he wasn't able to make his attack.If Obito had to avoid the Alliance's attacks, perhaps the probe would have floated freely.
