Okay so, we all just read that Obito and Kakashi just warped somewhere far off, away from everybody else, and I'm goingto keep this simple. There may be a lot more chapters in between what happens between Obito and Kakashi, but the general basis for his change of heart is explained, but before you read this, I urge you to read this theory.

Kakashi and Obito basically set off a fight, and the huge arguement over why Obito turned his ways towards Madara's ambitions opens up. Kakashi eventually is forced to explain his reason to kill Rin. If you read the theory, you know that I'm going with it as well, well...most of it, and he'll explain that he found out that Rin was a spy, of some sort, for Kirigakure and he was forced to kill her. Now here's the thing, Obito knew all along; for the most part. From what we've seen of Obito as a kid, we know he liked Rin and admired her a lot, always staring at her and keeping photos of her, but if you read the theory, you should have seen the panel where Obito was staring at Rin during the Chunnin Exams. Yes, she was staring at Kakashi and he most likely felt a bit angry because he wasn't as cool in Rin's eyes, the girl he liked, but with all those photos, and all the times he stared and admired her, for one reason or another, I'm pretty sure he, ironically of all people, must have noticed that her eyes were "different". So this leads me to believe that as Kakashi is trying to tell Obito that Rin was a "spy" he'll have small flashbacks of her and he'll notice a few strange behaviors that she must've done; like stare intently at certain scenes. He'll probably be in denial, but Kakashi will pick this up and find out that Obito had a small, faint, hint that something was up with her and most likely thwarted it aside as just a crush on Kakashi or something else. From there, he might admit it, one way or another, I'm not Kishi, and he'll end up turning good (which I don't want) or he'll continue in complete denial (Maybe, very likely; to keep the war going) or he'll just give up completely (Most likely will ask Kakashi to kill him for reasons of remorse and self nirvana).
Just a theory, based off a theory. Completely open to justified opinions. I may be totally out of the ballpark on this one, but it's a small theory. xd
