When madara got into kamui dimension and asked Obito how he got rid of the puppet seal he placed on him, obito said he had kakashi pierce through his chest so the seal would partially dissapair, that means obito knew beforehand about the puppet seal, and there are only two options i find plausible:
1.Since obito posses the sharingan, he can see chakra flow through his body and the body of all people, he may have been able to detect an abnormality in his chakra flow in his chest zone, so he just had to study his own body to know what it was, though i find this unlikely because obito has fought people possesing both sharingan and byakugan and so far no one not even kakashi found an abnormality in his chakra flow, that is something someone possesing sharingan or byakugan shoul easily detect, and besides i dont think madara would be so naive to place a seal that could be detected with a sharingan.
2.Since madara said that even if obito had found out about it he shouldnt have been able to remove the seal because the seal restrains the movements if obito tries either to removed the seal or kill himself, so my theory goes that obito in a moment of desperation maybe after seeing rin´s death but before returning to madara´s hideout ,obito may have tried to commit suicide and that´s how he found out about the seal place on his chest. So he waited after madara died to research about it, and then when madara was brought back he didnt have any other option that taking a mortal attack to the chest.
