Okay. Ignoring Kakashi here for a moment, I'll explain it to you.
Close Ranged Warping Kamui counter - Well, this is a rather easy one. Considering Sasuke's fighting style, Susano'o will most likely be activated while he is fighting. Obito fill be forced to pass through Susano'o and once grabbing Sasuke inside of it, he will have to be touchable since he cannot be intangible and warp objects at the same time. Since Susano'o is connected to the user, Obito can't just warp Sasuke into the Kamui dimension since Susano'o is connected to him. He will be forced to warp the whole Susano'o along with Sasuke which would take a large amount of time so Sasuke can either crush Obito with a Susano'o arm or kill him with Chidori while Obito is trying to warp the whole Susano'o into the Kamui dimension.

Due to this, it's too risky for Obito to try and warp Sasuke into the Kamui dimension. If Sasuke doesn't have Susano'o activated when Obito tries to do so, Sasuke can suddenly activate Susano'o while Obito is trying to warp him and then that will either slam Obito back or Obito will be forced to fall back away from the Susano'o and Sasuke. It's already been explained by Konan that when warping other people,

than warping himself. We already have seen that Madara's black ball was capable of intercepting Obito before he could warp himself [

] and now note that it would take even longer to warp someone else - Sasuke in this case. Unlike the balls, Sasuke will be right next to Obito when he tries to warp him and won't have to travel to him. Now Sasuke can either activate Susano'o which can be activated even

. Considering that Obito's warping speed isn't even close to the speed of lightning, he won't be capable of warping away Sasuke before Susano'o is activated. And lastly, since Obito needs to be solid when trying to warp something away and needs to be close to Sasuke, the good old Chidori Nagashi can be used to electrocute Obito's body and paralyze him.

Obito's intangibility counter - A bit harder, but Sasuke can counter it with; Enton and Amaterasu combo. We know that Obito can't go intangible instantenously since Minato was capable of teleporting behind above him and

Now once Obito is solid - and he will be since he can't constantly keep up intangibility and only keeps it up when an attack is about to connect to him, however Amaterasu is faster - one of his body parts will have Amaterasu on him. He can't simply bring that body part into the Kamui dimension because Amaterasu is connected to his Obito and it will just pass into the Kamui dimension while being connected to his body. He has to remove it by being solid and then teleporting the Amaterasu away. However, due to him being forced to be solid and taking more time to absorb other things as Konan said, Sasuke can keep on activating and adding on more Amaterasu to keep the flames constantly on Obito's body. He tries to remove one Amaterasu, but Sasuke already casted the second one on him and so on. The end results would be

].It's visible when giving the user a Chakra Boost. The whole shinobi alliance didn't get any Chakra boost until Naruto re-activated the cloaks. More so, the cloak is always visible when Naruto is in BSM or BM like you said. Sasuke's wasn't visible because he didn't have one all while the other shinobi's cloaks were visible because they had it unlike Sasuke. More so, now that Kabuto and Karin are trying to heal Sasuke, none of them is feeling even a bit of Naruto's chakra inside of Sasuke.
That second part was just a bonus. My actual explanation is before that bonus. Not much time passed since then anyways.

Whilst the kyuubi chakra never technically goes away(even when the cloak disappears) the boost it gives the ninjas are negligible, which can be seen by the performance of the alliance without the kyuubi cloaks(visible) compared to without it.
