Don't forget there has been at least a decade between when Kabuto was a villain and Naruto becoming Hokage. He found his former self by the last half of the war and has had 10years to make amends. Naruto may have pardoned him as Kakashi did for Sasuke. But as we can see Kabuto isn't in the village proper but on the outskirts run I g an orphanage like his sarogate mother. It's probably wise that he is t in the village directly as people are probably still uncomfortable with the things he has done in the past.....not to mention his appearance XD

I don't think Kabuto will ever go against Konoha thanks to what Izanami did to him. But this in no way prevents Orochimaru from manipulating him as his puppet. It's possible that Kabuto still has trace remnants of Orochimaru's chakra. Kabuto was given the Shin army for a reason after all.
