It wouldn't make sense for them to keep their powers activated since the fight is done. They simply deactivated them duhh.

Also I believe Kakashi deactivated his Sharingan. Although this can be debated, I just say since they are his eyes and not transplanted eyes he has the power to deactivate them also.

There is a small chance that naruto wont have rikudou senjutsu.

After all its manifested by having all bijuu but the ones he had were just small bits of chakra and so it has run out.
Sure he still has some sage chakra but not enough for gudodamas or full power.
