What... what if Kakashi just turns out to be a mastermind of this whole plan and then joins Madara's side in the final battle and betrays Naruto...

I doubt it's a Zetsu clone. Obito saw through Kakashi's eye for a few seconds, I doubt he would be able to do that if it was Zetsu.

Also, Kakashi is crying... and Rin is dead. So I think we can safely assume both of them are real.

there was likely some jutsu involved in all of this, maybe it was genjutsu or sth that mixed up Kakashi and he ended up killing Rin. he was probably going for sb else but sth happened. their opponents used an illusion, switched places with Rin very fast or sth like that. on the other hand maybe Rin was a traitor.
