meaning they were all still in the mini moons.

Proof of this is yang kurama emerging from the crashed remains of the mini moon. If he just regenerated his whole body, he would have zero reasons for emerging. He would instead just reform on top.

The body is chakra itself. Sasky kun stole everything, so all rinnrocks were empty until nine tails regenerated whole while the rest of them rinnrocks stayed empty
