Well the point of using shadow clones is to distribute the chakra into equal segments. If somebody used a water clone, which gives 10% of the chakra instead, than Neji would clearly see that one body has more than the others and would go for the original. If shadow clones are used, the chakra levels are equal and thus it's impossible to choose. It's not that Neji can't actually SEE the clones, but something else.
I think that Neji overcame Lee using these extensive reflexes, which doesn't mean much when you see the big picture but that seems to be the reason. Think of it this way, 0TK was matching Neji blow to blow while Sasuke played around with him in base when using his Sharingan at 3 tommoe.
