I think his point was more towards Naruto's arrival: when he had his Kyubi-Sage Mode eyes, and quite bluntly said he wanted to kill Nagato.

It was Jiraiya, and the village's deaths/injuries that brewed hatred, but it was also their confidence in him that negated that hatred.
