He impregnated Hinata before the timeskip, and she had the baby during the timeskip. She was never revealed before for her own safety due to Naruto being a jinchuuriki, Akatsuki would target her to get to him, same reason the relationship was kept secret.

But the real reason which is pretty ovbious. Until recently nobody knew what older Naruto would look like so they just end up with the one they know.
