1) Chakra arms managed to stalemate Kaguya's chakra arms (which destroyed Sasuke's PS) but this time , he did jack ! Not even Kurama's fist could overpower Sasuke's .

2) Goudama can turn all things to dust and are versatile , Naruto couldn't even shield himself from Sasuke's sneak attack .

3) Six Paths Sage Mode Sensing was too slow to react to Sasuke's attack , but fast enough to react and allow him to dodge Kaguya's attack

4) An enraged Naruto blitzed Kaguya and ripped her arm off . Sasuke with Instantaneous Teleportation couldn't even touch Kaguya . Naruto's definitely supposed to have the higher speed factor , but again . That was totally ignored .

These are simply inconsistencies that Kishi doesn't care about . U_U

Naruto speed blitzing Kaguya was only meant to show how angry Naruto was at black Zetsu for saying what he did.
In case you haven't noticed, Kaguya just regenerated a new arm and moved on with the fight.

Naruto is not faster than instant, he I'd just faster than Sasuke's strike speed
