Bee has 1 chakra flow and bijuu chakra. He got genjutsued then hachi disrupt the genjutsu chakra flow. That is how he can get out of genjutsu.
But naruto has nature chakra and rikudou chakra continously flow within him, not to even mention the other passive chakra from others bijuu. You can not simply put some one under genjutsu when their chakra is always counter your genjutsu chakra.
Hashi has mokuton and his chakra is said to able to breath life some how - manga confirmed Naruto chakra is similiar. And they both fight with genjutsu master, none is trapped by genjutsu in big fight ( we are talking about their prime, so Lets not go back to baby days ).

Actually Sasuke could have swapped with one of Naruto's Gudoudama, yet instead Masashi had him switch with a random offscreen object that just so happens to be far enough away from Naruto for Naruto to be able to BARELY dodge Sasuke.

Sasuke doesn't have to swap. In the VIZ scan he says that his power allows him to move spaces, but in a finite distance. It doesn't say that he has to swap and him using Ameno with Susano'o shows that he doesn't, along with other times.

Anyway, all Sasuke had to do is attack before he used Katon. Naruto in base can't sense and he doesn't have the reaction he has when in RSM.
