the only part when the animation was bad is when pain fought naruto kyuubi mode the rest are fine

The circumstances were vastlty different when Naruto fought the Six paths of Pain then when he fought Edo Nagato. Naruto didn't realize that Nagato had access to all of the Rinnegan techs as an Edo.

Actually one of the first things he said was something like 'This guy can use all of the pain techniques!" Or 'He's got all the powers of the sage of 6 paths!'
He knew he had access to ALL the rinnegan techs, He just didn't know what this one was.
