Considering Naruto already beat him, although it wasn't full power, I'd bet he could do it again. Especially with the experience having already defeated him once. Actually now that I think about it, we saw Nagato full power for like a second and obviously Kabuto wouldn;t be as good at using the full power Rinnegan as Nagato himself. So not really sure who would win.

Naruto's new transformation is completely chakra and Nagato can absorb chakra hence stripping Naruto of his bijuu transformation.

This is Nagato, not Pain. He has all of the Paths in one, and would know not to try and absorb Narutos chakra if he's in Sage Mode. Nagato doesn't even have to touch Narutos attacks in KM to absorb them, and SM alone isn't gonna cut it.
