Naruto loses but the village gets destroyed or wherever the fighting place may be.
I say Konoha + Uchiha bros win with mid-high difficulty since Naruto's clones can take out all the fodder and his TBBs are very powerful. Countering those will be tough but it will be overrating Naruto if I say he kills them all with ease. Eventually I'm sure he'll get pinned down by all sorts of attacks from all the various clans in Konoha. Also while Naruto can dodge amaterasu, he will be busy dealing with so many obstacles so in this case, amaterasu is very deadly for him and could own him.
There is also kamui, Tsunade's healing prowess and Gai's eight gates. Don't forget that Yamato's mokuton may come in handy even if it is weak.
