No, Naruto would go KCM or BM and the sword would leave Kisame like it left for Bee. BM Naruto really does fodderize them. Naruto with intel kills Kisame off the bat before water dome gets put up, then kills Itachi with multiple Bijuudama or out lasts him.

Water dome then goes up before he breaks said genjutsu.
Naruto is now swimming in a massive dome of water, not even kyuubi mode is saving him as the Pressure and density of the water alone would slow down any tbb enough for kisame to move out of it's way while it flies straight out of the dome. Naruto is drained in the dome. If he makes it out, itachi proceeds to stall him long enough until he's forced back in.

...unless... Unless there was someone directly holding this water in place then it'd probably just create a massive ripple that'd slowly calm down.
