My top three are:
Hyuga (Byakugan)
Aburame (Use insects to overwhelm opponents and can even use microscopic attacks)
Akamichi (no real skill or special abilities have been demonstrated by any members)

There has to be a reason that they are considered the only noble clans in the village. The rest of the clans/families would be as follows:
Senju/Sarutobi (All except for one Hokage is from this clan)
Nara (The best strategists in the village)
Yamanaka (Well-versed in intelligence gathering and mind-related techniques)
Inuzuka (They train dogs...)

The other groups within the village that have been identified as clans would be the Uchiha and the Kurama clans. Most of the Uchiha are all dead and the living ones (Sasuke and Tobi) are not considered members of the village. The Kurama clan only came up in a side arc of the anime and likely have been disbanded if they ever even existed in canon.
